Slic3r has such option.
It works very easy - you can manually edit "heights table", for example, from Z=100mm set layer height 0.5mm, from Z=110mm set layer height 0.2mm, etc

Slic3r Prusa Edition has a slightly better method to do the same, but there are better ways.
