Brim prints outside of part

It seems I am always making tall skinny parts and have to use a brim. It works for simple shapes, but on complex parts it prints outside of the part (not connected), rendering it worthless.

Seems as if your model isn't actually flat on the bottom.

The part is flat. It is one sketch extruded off a plane. It looks funny in the picture because of the perspective of the leftmost structure (it is actually tall and thin). Slic3r makes the brim for it correctly, albeit after taking forever to slice.
