I'm trying to move two parts to set them in parallel for improved performance.
So I go to Transform Mesh/Scale and rotate, I select 90º for the part and apply.

I don't know if I'm doing something wrong or it is really a bug.
I expected the part to be rotated around the Z axis.
Running the linux version.

Easiest way to rotate a part is to use simple rotation:

You might also wat to check
Menu/All Models/Auto-Rotate for Packing
and also change the packing option (Misc/Packing Options/Object Packing Quality) from "Fast" to "Balanced" or even "Precise".
But note that the higher packing quality settings may take some time to complete (depending on model)
